When cloning and dragging object A, holding down the ALT key creates object B, but object A enters the clipping box at this point.
With two shapes, A and B, selecting shape B and using the shape picker tool to click on shape A causes shape A to enter the clipping box.
Please fix these two issues.

@VectorStyler It is not apparent on the surface, but when copied to AI, the clipping masks become clearly visible, and there are even two layers of them.

@monsterfox I will try to replicate this. Send me that VS file with the 2 circles, just before copying to Illustrator.

@VectorStyler In these two cases, the source can control the replacement graphics with operations such as rotation, scaling/stretching, skewing, deletion, etc., and we wish to remove the associativity.

@VectorStyler I've found a solution to the first cloning issue by selecting "Copy on Duplicate" in the Duplication Mode. However, the second issue (with the Shape Replacement Tool) remains unresolved. The two options you mentioned are still grayed out in my interface, and I'm unsure how to activate them.
