Is it an UI option to keep opened windows opened, until I decide to minimize some of them ?

If this refers to opened panels from the "iconified" state, then yes. They should stay opened until the button is pressed again, or an other stacked panel is activated in the same group.

For example, I now use a lot Layers and Transformation, both in 2 different groups (stackes?). I can't figure how to keep them opened.

Drag the panels out from the panel title onto the screen.

I just did that. Now the windows are just iconized, impossible to open them :

So I restart, and they are just closed.

@fdarnel That window seems to be empty (no panels), so just close it.

Yes, it works.This problem appeared when dragging Layers on the screen in iconized mode. I had created a group Layers/Canvas/Links. The 3 then disappeared after restarting. It doesn't happen everytime.
